to the Chamber + Cylinder + Intake Tract,

1-your Overlap Period duration wasn't large enough
2-your Exhaust Ports CFM Flow was not quite good enough
3-your Exh/Int Flow Ratio not quite high enough
4-can help on upward portion of exhaust stroke
and free up a little HP
5-if your Intake Tract CSA is a little too large,
a Step Header might also make HP gains "

The short story...
PROPERLY done (pipe IDs, length of stages, etc.) they will improve performance over a "straight" pipe.
